I think the bus is the best way to get Hamada from Shinjuku. If it's Shinkansen, you will need to change the train in Hiroshima, but the bus you can get Shimane directly. There was Express Bus, but it has been canceled since 2015.

http://www.jreast.co.jp/e/nex/The stations listed in the topmost graphic are the stops for Narita Express. So, no, you have to change to the JR Yamanote line at Tokyo Station, alternatively take a short cab ride or walk. It's very close, only about 12 minutes on foot.
