I am planning on getting an Airbnb, renting a home, in Tokyo. what neighborhood would you recommend? I want close restaurants, stores and things to do.

If you want to stay on the city side (lots of restaurants and shops) definitely pick a place near Shinjuku, Shibuya, Ikebukuro, Ginza/Yurakucho. There are many restaurants and bars open until night in this area even on Sundays. If you can't find a listing in this area, any stations in JR Yamanote...

What is the best district to stay in Tokyo?

I think Shinjuku is the best place to stay in Tokyo because the Shinjuku station is the central for wherever you want to go. There also many restaurants and covenience stores so you will never be inconvenience. The hotels are rather expensive in that area but there're reasonable ones if you resarch.
