I suggest to try traditional Japanese food, such as sushi, tempura, sashimi, sukiyaki etc... If you are ok with raw fish, I'm sure you will enjoy fresh one as sushi or sashimi in Japan. However, it is hard to tell specific restaurants because there are too many restaurants in Tokyo.

As other people said, okonomiyaki / monja-yaki / takoyaki would be interesting for you to try if you never tried before. They are not expensive but good. If you want to go for inexpensive food, try Japanese style curry, yakitori (chicken stick), karaage (Japanese style fried chicken), onigiri (rice ball), tonkatsu. In winter, nabe (hot pot) is also popular.

For drinking people, I recommend "izakaya", which is a type of restaurant which offers liquor (beer, Japanese sake etc.) and various kinds of food. "Tsukada Bokujo" is not bad as Izakaya, but you can search more if you are interested.

If you look for really traditional Japanese food,  there are many restaurants in Tokyo with long history, some of them are founded in Edo period. They are specialized in specific kinds of food, such as sushi, soba noodles, tempura etc.

In short, I recommend to check what kind of food you are interested in, and then search restaurants. In Japan, website called "tabelog" is the most popular and there is an English version as well.

At last, I also suggest to visit convenience store in Japan. Mostly they are open for 24 hours and you will find something interesting.

It is all up to your interests.
Try browsing through Bento.com
But honestly, don't waste too much time chasing down restaurants unless it is something really special you want to experience - there are good places everywhere, and your sightseeing time is limited.

What kind of food do you like?
Would you like to eat Japanese traditional food?
It depends on you tate, but how about Japanese restaurants offer sushi, tempura and so on?

One of my reccommendation is “Monjyayaki” It is a typical food in Tokyo.
You can check some Monjyayaki restaurants here.
