If you go to Tokyo Station, some restaurants are open from early in the morning. For example, Hatsufuji offers several types of breakfast sets such as Nikudofu Teishoku (beef and tofu stew flavored with soy sauce, etc) 550 yen.
Or hit Tsukiji Market, they are open from early morning!

What do you mean by cheap and local?
There are so many places it would be impossible to list them in one post.
Can you let us know what area you are staying in and what budget you are looking at?

Hi,

         Sorry for the confusion. I am staying at Daiwa Roynet Hotel Ginza. I am actually looking more on breakfast. Budget maybe 1000Yen. Any recommendations ? Tks.

If you will be in Tokyo, I recommend to eat monjayaki in Tsukishima.
If you will go to other area, I think that there is a high possibility of trying some local foods at cheap Izakaya.
