How about Rikugien garden? It's a quiet Japanese garden in the north of Tokyo. Not too much known to travelers. The cherry blossom and autumn leaves are very beautiful there.

If you are willing to travel from central Japan, how about Tohoku region? There are lots of beautiful natures there and food are great. Japanese sake from Tohoku is well-known for its rich flavor.
