It's very hard to answer because there are many great bakeries in Tokyo.
Here are to name few of my favorites:

- VIRON
Branches in Shibuya and Marunouchi. Their baguette is awesome.

- BOURANGERIE Lecrin
Located in the hotel of Mitsui Garden in Ginza. I love their baguette, too. Their campagne with chestnut and walnuts was also the best.

- CENTRE THE BAKERY
This is the best place to buy white bread. So fluffy and tasty. You can make a very delicious sandwich but jut toasting it and eating with butter is enough to enjoy its deliciousness.

- Yoshida Pan in Kameari
Koppe-pan is the specialty. It's a plain bread similar to hotdog bread but bigger and fluffier. Yoshida Pan lets customers choose what to put in from over 30 kinds of flavors. My recommendation is corn beef, azuki+batter, and peanut butter :)

- FACTORY in Kudanshita
Their bagels are the best. They use a little honey inside and tastes slightly sweet. Crunchy outside and very chewy inside.

- GONTRAN CHERRIER in Shinjuku
I love their croissant. Crunchy outside and fluffy inside :)

- Johan / ANDERSEN / Kobeya
These three are chain bakeries you can find many branches in Tokyo. They have great Japanese style breads.
