Hello. I recommend Odaiba. It's Tokyo bay area. Not far from the center of Tokyo.
There are many nice/kawaii shops, restaurants, beautiful view, Lego land, big game center, Gandam café and Fuji TV etc. You can even take a boat to see a beautiful view in night and day!
Hello ,If you stay in Tokyo with children,i will recommend Asakusa area and Ueno area.Asakusa is very tourist town ,you can feel Japanese cultures there also Ueno is very close Asakusa area.Ueno has very famous Zoo and museum.also big park and you can eat japanese street food Ameyoko Ueno area

I agree with Odaiba! How about combine Asakura or Tokyo Skytree and Odaiba? There is a river boat from Asakusa to Odaiba, so you can spend some time in Asakusa or Tokyo Skytree and then take the bus to Odaiba for the afternoon and night.
You can see the Rainbow bridge from Odaiba, which is more beautiful at night.
