The best money saving and hassle free way is the Hakone Free Pass, if you plan to see all the sights in the area. You can take the Odakyu train from Shinjuku, or if you have a JR Pass or Tokyo Wide Pass, you can take a JR train to Odawara and get the pass there.

The Loop Course is a common way to see all the sights and takes a full day.

I would take Odakyu line from Shinjuku as it would be the most convenient way.

It depends on where you are, but if you are from Tokyo, then you have 4 main ways to get Hakone.
1. Limited Express "Romancecar"
From Shinjuku to Hakone-Yumoto takes about 85 minutes about 2100JPY <<-- recommended!
2. Local train
You need to change the lines, but it is the most reasonable way to get there. It takes about 90-95 minutes, about 1200JPY
3. Highway Bus
It takes about 130 minutes from Shinjuku to Hakone, about 2000JPY
4. Shinkansen Train
You can take the train from Tokyo Station and then change at Odawara. It's fun if you are the first time rider of Shinkansen!
