Hello. First of all, please check that there is any festival in the place where you will visit. Even not in center, there would be too many people...   If you don't mind a group tour in English, I suggest to join Hato bus tour. You don’t have to be worry anything and you can go to even Mt Fuji or Nikko plus all famous touristic place in one day. Please check here. https://www.hatobus.com/    If you don’t like to go with group and you would like to visit a bit far from center, I would suggest to go to Jindaiji. It takes about 1 hour to go from Shinjuku. There are nice traditional park, cafe, restaurant and temple. https://www.japanvisitor.com/japan-temples-shrines/jindaiji   I also suggest that even in center of Tokyo, there is some calm place. I like to go to Kagurazaka. If you would go there during weekend, it’s quite calm. https://www.japan-guide.com/e/e3071.html
I also like to go to Hamarikyu park. https://www.japan-guide.com/e/e3025.html It’s also in center of Tokyo but we cannot believe it!
I hope it will help for your trip planning : )

How about Kamakura? One hour from central Tokyo by train and there are many good temples and shrines. And there are good cafes as well where you can take rest.
Kamakura was a capital city of Japan 800 years ago when Samurai started governing Japanese society.

A day trip outside of Tokyo would give you a great experience out of the big city - Japan is not all Tokyo. Some places are Nikko, Hakone, the Fuji 5 Lakes area, Karuizawa, Kusatsu, Izu, Kamamura/Enoshima, Kawagoe, Takao, Okutama, Yokohama, the Ushiku Great Buddha, Nokogiriyama, Showa Kinen Park, and more. There are regional rail passes you can get for nearly all of them. A Tokyo Wide Pass might save you a fortune.
