What is a good plan with children age 4-6?

There is a place called "KidZania" in Tokyo and Hyougo which is near Osaka. KidZania is a Theme Park where all kids can experience and learn more than 90 jobs in uniforms!! Limited numbers of avtivities are conducted in English too. http://www.kidzania.jp/tokyo/en/

What are some recommended cities to visit other than Tokyo and Kyoto?

I recommend to visit Kanazawa and Nagano by taking a new shinkansen (fast bullet train). In Kanazawa, you can enjoy seafood, beautiful traditional park called Kenrokuen. Also, in Nagano, you can enjoy soba and histrorical huge temple called Zenkoji.

Omotesando street has many great design shopping shops with sophisticated architecture. From small fancy cafes to famous brand shops, even just walking the street, you will be amazed to see the good designs.

If you don't have much budget for souvenir, why don't you try to go 100 yen shops (Daiso, Cando, Serlia...etc). Even it is just 100yen, there are tons of variation of goods.
